The smart move the way I see it is to end Boruto in whatever way doesn't really matter, leave it for some years in order for people to not have as strong feelings towards it as they do now, to forgot a little bit about it. Then announce a movie. I say a movie because they need something big and also small enough to get people hyped for it. Coming out with a manga or anime continuation won't have the same effect. Plus I've always believed that the best way is to redo the Naruto vs Sasuke fight. Why that point? Well because no one will ever reboot the whole series or start somewhere at the halfway point. That's just too much to erase. But mainly because having a fight especially a good animated one on the big screen with those two will be the big thing that they need.
I agree that ending Boruto first before ever considering a reboot is essential. As for leaving it for a couple of years, that always depend on how desperate they are to try to make money again out of this franchise I guess. I would agree however that waiting for a little while would be the best choice, not letting the Boruto mess affect the reboot too much.
As for the reboot itself, I agree that they could easily take the option of just making small changes at the end of Naruto like no Kaguya and the last 2-3 chapters, for example. They could also make more changes after Pain arc, change some chapters here and there like Neiji's dying for the sake of having a NH moment, if they decide to make the reboot a NS ending, for example. For both options, It would be lasy on their part but that wouldn't be the first time we see them cutting the corner short however, that wouldn't be the smartest choice in my opinion. Like Derock said, redo after the whole Ninja War arc from the end of Pain Arc (outside Naruto meeting Kushina) because yeah, the whole thing was a big mess in many aspects. It would require a lot more from them but it's not impossible if they really want to make something worth bring real money.
The only thing after Pain that was great was Naruto meeting his mother because we finally were able to have more of the main character backstory. It was still a little annoying to have some Uchiha in this but at least, we got more about Naruto, which was really refreshing. So yeah, one of the changes that would be great is more about Naruto's background, his growth to become a real leader making hard choices and being a real model to the world and not just by making childish talk no jutsu. I also think that making Naruto realize that while saving Sasuke is important, it isn't and shouldn't be is main focus at least, not after confronting Pain. While dealing with Sasuke is part of dealing of the whole circle of hatred theme, it isn't the only way for Naruto to deal with this problem either.
About Naruto's lineage, another thing that should be adressed more is Karin being an Uzumaki. Not only because she's underdeveloped (and the developement happen way too late in the story) but again, it's another part of the main character's story that never happen, which was a real shame in my opinion. Make her interact at some point with Naruto or giving her detail about her power, the same as Kushina has, for example.
Another change would be of course, to make Sakura more relevant. Kishimoto was way too subtle with her developement before Pain, which resulted in making her being hated/misunderstood alot. While I agree that Kishimoto isn't the best when developping his female characters, he did show that he can do it, when he has proper guidance like with his first editor. Again, it's not about giving her lots of spotlight but meaningful developement here and there and not just making her part of the team 7 reunion in the war only to make her stand aside, like Kishimoto did. Make her team up with anyone or even take the lead to face one foe again, not just being a medical med nin in the background. Another idea would be to make her actually helping Naruto dealing with Sasuke, like she promised him to do, deal with him together. Not to say that she has to be there for all the fight but she doesn't have to be excluded either.
There are so many things that could be done that yeah, would require lots of work but would be in the long run, a much better way to give a more worthy ending to the original story.
