Yeah I hope the flashback ends soon, so we can get back to seeing Kisame get his butt kicked.

I don't think it will be like that I have said a long time ago. It doesn't matter if Kisame has a lot of chakra it will be suicide to take on two jinchurikkis who have tamed their Bijuu and can unlock their true potential. After the flashback of the Kyuubi attack on Konoha ends Naruto might ask Yamato to leave the island because he thinks this is all just a training trip, Yamato might end up spilling the beans to him that this is all just a plan to keep him and Bee isolated from Akatsuki as the plan before the war begins.
Naruto will definetely leave the island returning to Konoha he will be against the idea that he's going to stay doing nothing in the war. Bee might stay and just when Naruto leaves Kisame will make his move. We can't forget that Madara ordered Kisame to capture the eight tails not the nine tails, I still strongly believe that it will be Sasuke the one to get the order to capture Naruto.

I strongly agree about the sasuke part. I also Imagine that when that goes down it will be in a similar fashion as gaara went down against deidara. I am not saying there will be a massive explosion which knocks him out, but rather he will be taken down when sasuke takes a cheap shot to get the upper hand.
Anyways back on topic, I wanna see what madara does now, is he considered defeated and done fighting for now, or is he going to retaliate thats my question. I do not think he is done yet, because a single rasengan should not be enough to stop him.

It would be extremely lame if Kisame were to be defeated by being turned into a statue, at least the double lariat decaptation looked much more awesome.

Don't get your hopes up. We all thought the same thing when he came back from his 2 1/2 year trip with Jiraiya, and that was a bust. We thought the same thing about his fight with Pain, and then he lost. Badly.

If he had lose, wouldn't we see him being captured by Pain and Kyuubi being extracted while Sakura and the others having a panic attack searching for Naruto.

Uh... As I said before, Pain gain the advantage of distracting Naruto by taking the life of a friend/ally (well, for Hinata's case, it was a suicidal attempt to get his attention of confessing her love for him, and what can he basically do about that?) when he's trying to save them.
Put yourself in Naruto's shoes for one minute:
What would you do if one of your friends was suddenly Shinra Tensei and to be impaled by the rod?

The old adage "better lucky than good" comes to mind for Naruto's fight with Pain. You're right though, that fight was not the the complete Naruto ass kicking that was thought to have happened.
However, to be fair, Naruto didn't lose as "badly" as you stated. That would imply that he was completely dominated during his battle with Pain. Instead, he was able to defeat 5 out of the 6 paths of Pain compared to Jiraiya's 1 out of 6. Albeit, Naruto had help - intel from Katsuya, Gamabunta and the other giant toads, ma and pa toad, and ultimately Hinata (*gasps*).
It's hard to call it a loss when at the end of the day, Naruto walked away from the battle and Pain didn't. Although, calling it a win wouldn't actually do it justice either. It was messy - pretty much what a battlefield is supposed to be like. Now, if only the Dragonball like resolution didn't cheapen the whole affair.

Such as it is in war. Pain used a tactic to gain an advantage over Naruto. That was hardly surprising. Naruto had an advantage with Katsuya feeding him information on each of the individual abilities of the various Pains. Both sides had checks and balances.
To answer your question, I personally probably would have done the exact same thing as Naruto. However, what Naruto should have done is taken advantage of Pain's recharge time and attacked God Pain and be done with it. I wonder if the academy will cover that in military history lol.
