I think the fact that Naruto got mad is because if you remember, he was really happy that him and Sakura are working together to get Sasuke. But what happens if you lose that support. He felt hurt because not only he lost support but being told to quit. But Naruto knows something is not right because Naruto knows Sakura well that she too cares for Sasuke. He don't want her to give up like that and just suddenly shift focus without completing it. That's like Naruto doing it for himself: I couldn't get Sakura, so I went for Hinata. To me, I'm happy that this conflict happen because it brought more realism into their relationship. Not to mention it brought controversy. It's like in movies, you see a couple having that big conflict issue (betrayal, lie, etc.), and then, they rise above it and become together either "it's about time" or "no amount can destroy their love".
The thing about Sakura is that the love is kept inside of her and there's no one to tell her to wake up and give up. It's true that we all decide on what do we feel about one person, but sometimes, we need someone, intentional or not, to tell us if it's good to keep going or give up. Ino had her dad to rethink what's important and what's good. Sakura got none. Naruto can do it, but not giving up, rather finding out that he's the one she has fallen in love. Ask yourself this: when is the last time that Naruto said that comfort her and only her? Remember, the whole "Team 7 smiling once again" is not just her but the team. When you really think about it, the last time is PoaL speech. That's not a bad thing because they still talk to each other and her relationship with him keeps building up, but the problem now is that she doesn't know what is the status. We all know that she has something more and know that she feels happy when he's around. So the answer remains to be unfold.
In other words, Naruto and Sakura will talk to each other again and I believe it will trigger her to realize that she's in love with him. It's the old calm before storm and that storm is Sasuke.
Naruto wanst right on that scene, he could got angry and whatever but he failed to see that she was doing that for him, he see that she lied to him but he didnt see why she did that, he thought she did that just for Naruto to quit.
But wanst the real motive that she did that, Naruto was struck with a different mental image than the situation demanded, it required to Gaara and Sai to talk to him and explain that the situation is bad and that simply bringing Sasuke back to the village does not resolve the whole situation.
Sasuke was truly evil and his objectives were to destroy the village and this including killing off his friends as well which is why Shikamaru provoked Naruto asking if he would change sides because of Sasuke.
Both Naruto and Sakura are pure and innocent, Sakura thought Sasuke wasnt capable of killing her and would take advantage of this to kill him but she was wrong and Naruto as well that thought he wanst capable of killing Sakura, and this behavior Shikamaru noticed it and made that question.
