Marrying someone in the same clan as Naruto? Now that's scary and disgusting that gives me goosebumps
Well, we don't know how closely related Naruto and Karin are. Just because they're both from the same clan doesn't mean they're first cousins or even second cousins, their blood relation might be very distant to the point that it's hardly worth mentioning for all we know.
That doesn't look right marrying someone that's in the same clan as you
Actually intermarriage is not all that unheard of in cases of wanting to keep a "pure" bloodline -- like the Hyuuga for example, they all seem to share similar appearances and traits and are very likely all related on some level. Or for the purpose of keeping the balance of power in a single family line as was very common in royal families, one famous example being Queen Victoria the First, who married her cousin Albert. Also Egyptian royalty were known to marry their own siblings, which is kind of weird and disturbing by today's standards, but it was all about maintaining power.
I can see where the idea is unappealing and off-putting to some, and I definitely do not support incest or anything, but it's not as unheard of for people of blood relation to marry as people might think.
