The comedy moment usually occur when there's time that it can go straight to the love department. Take 245 for example. Sakura was flirting and ask if she is very womanly now. If Naruto was to answer her with like she looks beautiful or something, she probably responded strongly and continue the path of love is in the air mood. Instead, we have him saying she's the same. Technically, it's nice of him, but girls don't want to hear that, let alone the one who didn't think she was good enough in the past. Another example is when Naruto woke up after KN4 incident. She was tearing in joy of him being awake. He didn't know why she was crying, but suddenly he jumped the gun and believed that Sai did it and well, one wrong word, get punch in the gut. Another missed opportunity.
Basically, when it's like close to knowing Sakura's feelings for Naruto, it gets interrupted in comedy, confusion, or just interrupted.
