After having read the last thirteen chapters, I must tell that, so much as I'm concerned, Kishimoto needed someone got hurt in front of Naruto so he lost his last bits of self-restrain, and he chose Hinata because he thought that her confession could add more drama to the scene. And if he didn't kill her, it was for giving Sakura another chance for showing off, since Hinata wasn't going to stay dead not matter what (Did you realize Sakura, a chuunin, was not only taking charge and making decisions but also ordering ANBU around?).
By the way, have you noticed the parallel between Hinata and Naruto during the hospital scene?
Naruto saw the person he loved huging the person she loved, and decided letting Sakura alone so she could become happy. Hinata saw the person she loved being hugged by the person he loved, and she seems wanting letting them alone (not that she ever got in the way), so Naruto can be happy.
The main difference is not only their expressions (Naruto tried smiling, but his expression was pained; Hinata is beaming openly) but also that Sakura was rejected by her love (so Naruto didn't feel bound by his choice), whereas Naruto is being loved back. Unlike Naruto, Hinata can want to step aside permanently.
Since Kishimoto actually wrote one scene where she confessed, I suppose sooner or later he'll write one confrontation between Naruto and Hinata. But I'm not worried about it, specially after reading this scene, and all chracters' reactions. I suspect Naruto will try to turn her down gently and then she'll interrupt him, stating she understands but she's grateful, regardless.
