Without spoiling anything, there was one moment in Clannad: After Story that really brought me to tears and everytime I see it I get the same reaction.

Clannad After Story
If you ever feel like crying...
Even the first season of Clannad managed to make a few tears flow. And with me that's hard to do.

Umm... What?
Anyways, there was an anime I watched a couple years ago called Rumbling Hearts. The series is a romantic drama, here's the synopsis:
"At first, Takayuki Narumi is befriended by Mitsuki Hayase only because Mitsuki's best friend, Haruka Suzumiya has a crush on him; however since then, Takayuki, his pal Shinji Taira, and Mitsuki have grown to be the best of friends. Then one day, Haruka confesses to Takayuki her love for him. Not wanting to hurt her feelings, Takayuki agrees to go out with her. After a few incidents, their relationship gets intimate, even while Takayuki and Mitsuki begin to realize their feelings for each other. But suddenly, when tragedy strikes, things are never the same for these four friends again."
It turned out to be pretty good, but had plenty of sad moments.
Another one that comes to mind is the Escaflowne feature length film. While not containing anything too tragic, the ending is rather bittersweet and sad.

Angel Beats, had several strong tear jerker moments but that finale just killed me.

Grave of the Fireflies - Anyone who has watched this will know what I mean, and it didn't help that I had lost 2 members of my family and a family friend in the space of 4-5 months, the most recent being less than 2 weeks before the night I watched it for the first time. I cried myself to sleep that night.

Clannad: After story like the rest and many more will mention. It was like some pipe burst on my face.
One Piece specifically Nami's arc and Enies Lobby arc.

Wow! I didn't even think of Grave of the Fireflies! Good pick.
One Piece specifically Nami's arc and Enies Lobby arc.
At least Enies Lobby had some awesome fight moments to pick you back up. Gear Second!

Oh man seconded on Grave of the Fireflies only anime that pulled out my heart and stomped on it.

School days.
Really? For me School Days was one of the funniest anime I've ever seen. I was literally laughing throughout the entire thing from beginning to end.
It's amazing how two people who watch the same thing can have such incredibly different experiences.

FMA had a very sad story about a little girl, her father, and a dog. Brotherhood made 1-2 episodes about it, the original one had an arc.
