Not only the anime deviates from the manga when a studio makes an animated adaptation like Ciardha said, Sailor Moon was a fine example of that, I remember reading the manga after watching the anime and I was like "WTF? This isn´t like the animated series at all, how they messed up the original work". But aniway, it happens also with manga adaptations of animated series. Evangelion is a fine example of that. The manga done by Yoshiyuki Sadamoto deviates from the animated series. Shinji isn´t as wimpy and spineless as the anime, Rei has a larger role and is more human, Asuka gets only a minor role in the manga (the changes made in Rei and Asuka are because the author strongly dislikes Asuka and likes Rei) and etc... So the changes doesn´t only appear in anime series but in mangas as well because the studios and mangakas have an enormous power and can do as much as they pleasse without respecting the original work. Kinda like what happens with movie adaptations from books.

Here is some translation of the spoiler from nja

Naruto was told to rest under Yamato's watch, but he manages to sneak away and go towards Kakashi.

Outwitted by Sakura, Sai, Lee, and Kiba have been put to sleep.

Madara collects Danzō's corpse (so he can obtain Shisui's eyes)
(It appears to be a fruitless effort, since Danzō smashed Shisui's eyes while he was on the verge of death, making recovery impossible)
Madara: "Finish the girl off, she knows too much"
Sasuke: "When did become your comrade? I have no reason to follow your orders"
Madara leaves. Sasuke approaches Karin, while Karin reminisces.
Karin hails from the same village of Konoha. Back when they had to collect the scrolls of Heaven and Earth, Karin lost her comrades and was attacked by a bear, but she was saved.
Boy Sasuke: Is that a Scroll of Earth? Well, bye~ (smiling face)
Current Sasuke: (face dies away) Well, bye~
Karin: I just wanted to see his face one more time...
Just when he wants to finish Karin off, Sakura appears
Sasuke: "Sakura...? How did you find me?"
Sakura: (This is the current Sasuke-kun. He changed so much...)

Edit: Killer Bee vs Kisame is so far the best part of the chapter. Killer Bee is so full of win!

Edit 2: Have you seen Sakura with a face full of regret when she is thinking "forgive me Naruto" but then it changes into one hard and full of decision whe she says that they´re going after Sasuke?

Yeah, but I really don't like how Kakashi stopped Naruto from telling Sakura about what happened with Danzo and Itachi. It actually makes Kakashi look stupid. You are forgiving a very important keyplot to the Sasuke situation Ciardha. Killing Sasuke is not the solution.

Kishimoto is following like George Lucas Campbell path of the Hero of a Thousand Faces where the hero is confronted with a thougth choice. Killing a dear corrupted person or choose to find and bring that tiny spark of goodnes that remains.

The current situation in the manga with everyone wanting to kill Sasuke and Naruto stubornly chosing to not follow that path resembles Luke choice of not killing Vader in Return of the Jedi. Obi-Wan and Yoda were both firmly believers of killing Vader. Even Leia couldn´t understand Luke´s point. In the end he was provent rigth and so will happen with Naruto.

Well this is it. The very doom of NS or the start of something more. As TheVileOne said this is Kishi´s story and he will do as he pleases.

And I´m very pesimistic about NS happening.
